Red Alert and Command and Conquer Tiberium Dawn.
Kane is in both of them, the Russian ending for Red Alert shows Kane assassinating Stalin and setting up Russia to fall and have Nod eventually rise.

I have another guess too. Demon's Souls and Dark Souls. Connected through developer, and it's been theorized that they exist in the same universe in a number of ways. The one I've heard the most that makes the most sense to me is the broken archstone theory

^ We were just talking about it. There are a bunch of different connections between groups of the games. All the ones that take place in Ivalice are connected, the two that take place in Spira, etc.
Tactics, 12, and Revenant Wings do, X and X2, I think 4 and 5 might.
It's been theorized that 7 is connected to a few others too because the name Shinra pops up in places in other games too.
I've also heard theories that 6, 7, and X are connected because they all feature creatures called "Weapons" that the planet creates/births/houses in order to protect itself, which if it's true would mean 6 takes place last, because Atma is the last surviving of his kind, and the world is destroyed at the end.

This is kind of a loaded question. They're millions of theories out there that relate a lot of them to each other. It's like asking for specific true Dark Souls lore. There's so much out there that even if you found authorial truth it would be impossible to differentiate from the others.

I was going to say XII and Tactics since they both take place in Ivalice, but I guess Tactics isn't numbered and considered a spinoff, huh?

"Shinra is a boy who supports the Gullwings, the group which the main protagonist, Yuna, belongs to. He carries a name that gives him an association to the Shin-Ra Company, and he is researching a method that could utilize the energy of "the life force that flows through our planet." The results of this cannot be seen in FFX-2, but maybe one day his descendants will establish a "company that supplies the energy of the planet"?"
And from the Final Fantasy X-2 Ultimania, Kazushige Nojima stated:
"After quitting the Gullwings, Shinra received enormous financial support from Rin, and began trying to use Vegnagun to siphon Mako Energy from the Farplane. But, he is unable to complete the system for utilizing this energy in his generation, and in the future, when traveling to distant planets becomes possible, the Shin-Ra Company is founded on another world, or something like that....... I think my favorite is the Weapon lore. I love the Weapons. Atma especially. He's such a badass and his whole story is awesome.

I played an open source Linux game based off it, but can't for the life of me remember the name of either.

Sorry. I had to go do something. Trying to think of what a good hint would be. It was solely for one of the main fourth generation consoles, and was up to 4 players, but an adapter was necessary to accommodate them all. You could also change game settings to use two controllers, but they made it hard to figure out, and tried to sell the adapter with it

It's neither of those, but it is absolutely a Genesis game. I think Genesis had a wider variety of good strategy games than the SNES did. I was a Nintendo man through and through back then, but pretty much all of SNES's strategy series were never released in the West. Bahamut Lagoon, and Fire Emblem, etc. Those were the really good ones anyway. Still are.
There's a sequel to it for the Saturn too, but it was also exclusively Japanese
