Why does the cleric at the beginning of the game kill Rhea when he is suppose to be protecting her???

He is a coward. And fails to protect her down in the catacombs/tomb of giants, abandoning her for almost certain death.
When the chosen undead rescues her, he fears his secret will be discovered so he silences her to prevent his secret from coming to light.

In my game Petrus didn't kill her yet.. is it because i've got no boss left to do in my game ?

If you buy information from Lautrec of Carim, and then speak to Petrus, he reveals his true colours. To quote him:

If you rescue her after buying Lautrec's tip and speaking to Petrus afterwards, he has this to say:
From this it seems that Petrus doesn't particularly care for nobility...Or at the very least, not the House of Thorolund. Perhaps he has some sort of grudge against them?
It also seems that he is disappointed that she is still alive, but that he doesn't particularly mind because he can just take the elevator to the Parish and kill her there. He doesn't sound as if he is particularly worried about anyone revealing his "secret" or anything like that.

That's strange because he always disappears after i've rung both bells. I've never been able to get them to enter the Catacombs before defeating Queelaag.

Reah and friends will appear in Firelink Shrine after you defeat the Capra Demon. Go talk to them after this.With that done, go defeat Gaping Dragon, but instead of going down into Blighttown, backtrack back to Firelink. (Or just go to Blighttown and take the Valley of Drakes Shortcut without Defeating Quelaag, ringing the bell or picking up the Firekeeper soul)
Petrus should now be back at Firelink Shrine, and Lautrec will have a tip to sell. This was how I did it, in any case.

If we go based on his character, Petrus is a coward. He is also a timid idiot, and Lautrec doesn't help when he persuading him.
Lautrec is probably feeding him some grand information, and Petrus, is one of those guys if convinced enough, will do anything they want. He is like the shy friend at a party who you can get to be the blame, etc etc.
So when Lautrec persuades Petrus, he decides to follow the path of killing the righteous. Rhea, mostly since she is now weak and vulnerable. While Lautrec takes out Anastacia. Of course, when he realizes Lautrec has abandoned him and gone to Anor Londo... He becomes wretched and at this point, probably gone hollow in his mind; his body just isn't going just yet.
Anyways, that is my belief. I kill him every NG cycle. He is not worthy of praising my Bonfire.
