I could be wrong here, but I think its too late. She disappeared on my on my first two playthroughs, and I searched and searched for her elsewhere hoping she just moved. I will be monitoring this thread, hoping someone proves me wrong...

I wonder what benefits might there be in giving her the soul, seeing as she drops both weapons if you kill her.. there ought to be something!

Well, if you refuse she will disappear too, but I agree the wiki is not very clear about that, I'm sorry and I will edit it now.
If you refuse, just kill her. Once you refuse, you can't give it to her anymore. Only option is to kill her, or let her go forever.
And yeah, no benefits discovered from giving her the soul so far.
